Claudio Braga fired Derek McInnes' side in front just before half-time and Oisin McEntee headed in the second goal from a Harry Milne corner after 64 minutes.
Kieran Tierney pulled one back in stoppage time but Hearts held on as new Celtic boss Wilfried Nancy suffered a defeat in his first game in charge.
